Tom instructed Frodo and the other hobbits to sing it if they were in trouble and needed him to rescue them. When the hobbits were in danger from a Barrow-wight Frodo sang the song and they were rescued by Tom Bombadil who sang Get Out! You old Wight! Vanish in the Sunlight!.
